I like the Dr Hadwen Trust, which funds non-animal research projects.

I give monthly donations to Animal aid and VIVA and try and shop on their sites when I can afford it
Edit: I no longer support either charity.

I was a member of PETA for a year, but I have not renewed my membership this year as firstly I dont like some of their actions, secondly within 2 months of taking out an annual membership they started sending me emails asking me to renew my membership, and thirdly because they bombard you with begging letters. I have just received a letter from them this morning with "Final Notice" on the front.
They will be receiving an email from me shortly asking them what gives them the right to start sending letters like this. I would not recommend supporting PETA.
I also heard a few years ago about WWF actively pressurising governments to test chemicals on animals. I've just had a look around and found this interesting article

Having worked at an animal charity, I think that most send out as many appeals as they can. I asked the marketing department why they sent so much and they said "if you don't ask you don't get". If you ask most will happily cut down the amount of stuff they send you. I'm not saying I agree with it, I found it annoying when I used to get so much stuff but usually money is pretty tight.

I agree that PETA can be too extreme too.

I guess there are charities and there are groups like PETA & VIVA etc.
I would definitely go for VIVA over Peta, especially as VIVA advocate Veganism not vegetarianism.
As I posted above I support Animal Aid & VIVA they both advocate Veganism, they are both quite active in animal rights, but are not as *choosing my words carefully here* radical/extreme as Peta.
There is also BUAV (British Union for the Abolition of Vivisection).

You could do a google search for animal sanctuaries in your area and donate to something like that - at least your money will go straight to the animals and won't contribute to any dodgy studies!
LMP, if you like the idea of a conservation charity there are others apart from the WWF - things like PTES and various local wildlife trusts, and also ones for specific animals such as orang-utans. However I don't think conservation charities are necessary all that vegan-friendly as they will do whatever it takes to conserve whatever they want to conserve, if you see what I mean.
I think someone mentioned the Dr Hadwen Trust - I like that one, I think finding alternatives to animal research will benefit both animals and humans.
Don't forget that donating to human vegan charities helps animals too!

Farm Sanctuary and Mercy for Animals... Farm Sanctuary is in NY and CA and it's a sanctuary for all kinds of rescued farm animals who have been abused or abandoned.. Mercy for Animals does the undercover investigations videos from inside the factory farms... both promote vegan diets..
I've worked at a number of charities and find it really does pay to look into each one before donating.
You will also find that a lot of the ones that are more ethical will attract more ethical people eg veggie and vegans.

Although at present I'm trying to get as much help & publicity for my friend Molly at Feline Care.
The owners no longer want the responsibility and have asked Molly to purchase the sanctuary off them, not an easy task!
LOL! The first thing I thought of when I saw this was the World Wrestling Federation (WWF) ! LOL!!! They really ARE a bunch of animals, aren't they?!
(Oh, sorry. That just might be an insult to the real animals.) :o
